Try to find a good place to hide, imo the best one is the platform of the crane. The guards shouldn't find you there.
Use the forklifts with explosive gas bottles to destroy two trucks.

The last truck can be thrown into the water. You can lower bollards to make it a bit easier.

The police are swapping vehicles with the Tezcas at the docs. Steal the cargo and deliver it to the internal investigations bureau to provide evidence against the Police Chief.

You can set many lethal and non-lethal traps here.
You will need to somehow leave the area. For example, you can move or detonate this bottle to make the passage.
Eliminate remaining guards, jump into the car, leave the area and get rid of any tail.
Drive to the point marked on your map and get out of the car.

The Police Chief is going to kill the one person willing to speak out against him. Save the witness and Miranda will convince him to testify.
ctOS box is on the roof of the main building. Use the ladder located on the top floor of the prison.
The witness is being held in a cell at the middle level of the prison. You need the access key to open this cell.
The easiest way to obtain required access key is to switch between cameras and hack the guard who has it.
Hint: Not triggered guards patrol just the inside galleries of the prison.
This mission is quite hard so I highly recommend the use of the stun gun here to remain hidden as long as possible. You should try to disable two guards on the top level first, then move to the middle level. If you do not have an access key yet, it's time to get it. Disable two guards patrolling middle level, open the cell and release the witness.

Go back to the roof. Leaving the building will trigger a red alert. Run to the elevator located at the end of the roof and use it to get down. Run to the marina (watch out for the guards who can run toward the building or patrol the area), get in the boat and sail away.
